Navigate to your chapter file, select it, and click "Open". In the "Chapter File:" field, click the blue folder icon to open a navigation window to open your chapter file. In the tab, click on the "Output" tab, and on the right side of the window you'll find the "Chapters" group. In MKVToolNix, open a new tab if one is not already open. This should separate your mkv into a full mkv file for each chapter, including separating and retiming your srt subtitles. Then at the bottom, click "Start Muxing". For Chapter Numbers, type "all" (not including quotes). For Split Mode, use Split Before Chapters. The chapters from all sources (Matroska (tm) files, Ogg files, MP4 files, chapter text files) are usually not merged but end up in separate ChapterEditions. Mkvmerge (1) is able to copy chapters from Matroska (tm) source files unless this is explicitly disabled with the -no-chapters option. Thus chapters does not seem to be preserved. The original MKV file contains chapters, but after cutting/splitting them, the new files does not contain any chapters. ADD your mkv file (in the little "Input Files" window, it should show you all the components of your mkv file, including hopefully chapters and your srt subtitles). Give MKVToolNix a moment to process the file and then select the Outputtab. Navigate to the.mkv file you want to split, select it, and then click the Openbutton. Locate the Add source filesbutton towards the bottom of the window and give it a click. To begin, click the Newbutton in the middle of the window. mkvmerge -o chapter.mkv -split chapters:all input.mkv but see Section 2.5 #7 of the documentation for more details. Mkvmerge, a part of MKVtoolnix, will split a MKV file by chapters. On the top left toolbar, click on File > Open File to import MKV files or make use of the drag-and-drop mode.
